“penny”とは、１セント硬貨のことです。
ですから、“A penny for your thoughts.”という表現は、
「何を考えているのか教えてくれたら、１ペニーあげるよ」ということから、「何を考えているの？」「何を考え込んでいるの？」という意味になります。
もともとは、なにかを考えこんで黙っている人に、
１ペニーをあげるから何を考えているのか教えてください。
というところから来ているそうで、黙って考え込んでいる人に対して、「一体何を考えているだい？」
という感じで用いられる表現ですね。
“A penny for your thoughts.”
「何を考えているの？」
“Oh, as a matter of fact, I was thinking of you.”
「実は、君のことを考えていたんだ」
