“work on ～”には、「～に取り組む」という意味があり、「～を成し遂げるために、一生懸命取り組む・頑張る」という意味合いです。
“I’m working on it.”を直訳すると、「私はそれに一生懸命取り組んでいます」という意味になります、そこから、「今取り組んでいる最中です」、「今やっているところです」とか「今頑張ってやっています」などという意味です。
そして、“What are you working on?”という疑問文になると、「今何に取り組んでいるの？」とか「一生懸命何しているの？」などという意味です。
“Have you finished your homework?”
「宿題、終わった？」
“I’m working on it.”
「今やっているところだよ」
